Scirus also has recently emerged as a helpful scientific database, with broader coverage of the physical sciences and engineering.
Google Scholar is Google's attempt to enter the field.
MDL ISIS/Draw is a free program for drawing chemical strutures. Site requires free registration.
Swiss PDB Viewer is a free program for viewing and modeling protein structures.
U.S. Patent & Trademark Office has a searchable database containing information on, uh, patents and trademarks.
Vector NTI is now available free for noncommercial use! All you need to provide to Invitrogen is a PO number (academic labs) or a credit card number (home users).

Extreme Tracker is a very useful web site counter and tracker available for free.
TouchGraph GoogleBrowser is an interesting tool that allows you to visualize web referrals.
PuTTY is a free telnet/SSH client.

MIT OpenCourseWare is an online archive of lectures, lecture notes, and assignments for a variety of courses taught at MIT.

OpenOffice is an XML-based office suite available as freeware.
DesignWorkshop Lite is a free version of some useful 3D CAD software.

Freecycle is a network of indivduals in various locales who seek to give their junk to other people to throw away.
Still Made in USA.com provides lists of brands and companies that still manufacture their products in the United States.
Transom.org provides instruction on producing podcasts and radio segments, and features a variety of audio downloads made by folks from all over.
Calories Burned by Activity provides a table showing approximate caloric burn rates for various activities.
Iraq Coalition Casualties keeps track of coalition deaths in the war in Iraq.
